Use whatever method the machinist used when he resized the rods.
If the machinist used torque and a certain lube, use torque and the same lube.
If the machinist used stretch...use stretch

How sure are you of the torque spec? What lube is that torque spec calibrated for?
The best grade of ARP 3/8 bolts (235-6402) calls for 55 ft/lbs. Seems unlikely that Pioneer bolts would need...
